This directory contains various files that relate to genotype and phenotype annotations curated by PomBase: - alleles.tsv contains a list all unique single-locus alleles currently reported in PomBase,their types and descriptions. - fypo_slim_ids_and_names.tsv is a list of all the fission yeast phenotype slim terms names and identifiers from the FYPO ontology (see https://www.pombase.org/browse-curation/fypo-slim for more details). - gene_viability.tsv is a list reporting the current viability status of all S. pombe genes. The file has two columns: the gene systematic identifier and one of four values: “viable”, “inviable”, “condition-dependent” or "unknown". - increased_resistance_to_chemical.tsv is a list of all single locus alleles with annotations to any "increased resistance to chemical" FYPO term (https://www.pombase.org/term/FYPO:0002682) in PomBase. - increased_sensitivity_to_chemical.tsv is a list of all single locus alleles with annotations to any "increased sensitivity to chemical" FYPO term (https://www.pombase.org/term/FYPO:0002683) in PomBase. - pombase_phenotype_annotation.eco.phaf.tsv is a comprehensive list of the phenotype annotations recorded in PomBase, in PHAF format, as described here https://www.pombase.org/documentation/phenotype-data-bulk-upload-format This file uses the Evidence & Conclusion Ontology (ECO) evidence codes from https://evidenceontology.org in the "Evidence" column. - pombase_phenotype_annotation.phaf.tsv is a comprehensive list of the phenotype annotations recorded in PomBase, in PHAF format, as described here https://www.pombase.org/documentation/phenotype-data-bulk-upload-format This file uses short descriptions of the experimental approaches such as those in the Canto phenotype evidence option list in the "Evidence" column.
